Does every guitar store have a Special Edition?

I bought my 2016 G5435TG Pro Jet at Guitar Center. I saw it online and by the time they located one it was the last available.
While I was shopping around though I noticed that almost every chain had their own Special Edition of every model. Nothing really different outside of the color and fret markers.
So, I was wondering just how this works.

Many do. A dealer can order a Factory Special Run (FSR) usually in lots of 12 or 16, made to their specifications, within limits. Underneath it, they're not really different than standard models, but if you like a certain color, say blue, a Midnight Sapphire Pro Jet from the Chicago Music Exchange may be worth paying a little extra. They added gold hardware and humpblock inlays too.
Some dealers will also order full on Custom Shop models too. (Most new Custom shop models you see on eBay or Reverb are that kind.)

My red sparkle 5620T came from a limited edition made for Sweetwater (in the USA) and Long & McQuade (here in Canada).
L&M seems to have their fair share of special editions. I'm currently lusting after their Fairlane Blue 5622T. (Though the adult part of my brain recognizes that I have no good reason to own two center block Gretsches.)

I have a few FSR models. They have mainly cosmetic differences and can be ordered in lots of 16 units by a Gretsch dealer.

I have one, a 6128 Duo Jet in black with Dynas and all gold hardware. Perfect for a Steeler fan like myself.

Thanks for the replies. They're all gorgeous pieces. I like the hump block inlays. Even in Mother Of Plastic.

Not Gretsch so prob breaking protocol here but the Guitar Center LP Standard GO'S are great IMO. I've never been a big fan of flamed Standards and the wood grain satin finish with slightly aged metal are just so beautiful to me. I own an '05 got off of Ebay years ago. It's about the only thing I've ever associated with GC that I really love.
